Aiden Markram's unbeaten 86 helped reel in the Black Caps' 175 for seven with a healthy 17 balls to spare.
Markram told Sky Sport the Proteas did well to bounce back after a fast start by Tim Seifert and Finn Allen.
Proteas left-arm paceman Marco Jansen was player of the match with four for 40.
