The Croatian/Dutch combination took out the first set 6-3 from top seeds Marcel Granollers of Spain and Horacio Zeballos from Argentina.
But Granollers and Zeballos fought back to win the second set in a tiebreak, 7-6, before dropping the super tiebreak decider - Mektic and Koolhof taking it 10-7.
Mektic won last year's Auckland doubles title with countryman Mate Pavic.
